Orphea - Pseudo-knot RNA sequence finder

Orphea is a sofware tool that takes a cDNA sequence file(s), search for a folding of the associated RNA that forms pseudo-knots that are good candidates for -1 frame-shift in the translation process leading to two different proteins.

Orphea implements a new dynamic programming algorithm that identify -1PRF signals in genomic databases (i) by identifying the heptameric sequences where the ribosome shifting will occur and (ii) by searching for a potential stem-loop or pseudoknot that could stimulate -1PRF at the heptameric site.
